Getting error as

Invalid Arguments detected.

i am running below command from command prompt

java -jar apexdoc.jar -s 'C:\workspace\SalesForce\src\classes' -t 'C:\Desktop\Purpose Documents'

I'm not using Windows, but just as a test, you might want to try it out in a folder without spaces. That could be causing your issue.
