Using the update function in the system settings downloads the update, but it fails to upgrade after reboot. This is for the Nexus 7 2013 device.

It's not going to work. The system update requires stock the stock recovery. But even if you reinstalled the stock recovery, the update would fail. The stock recovery can't possibility know how to update MultiROM secondary ROMs.
