When I use the 'path/to/dhewm3' %command% function in the launch options for doom 3, I am told that the path to dhewm 3 does not exist and that there is an unknown command '/home/(my user name)/.local/share/Steam/ubuntu12_32/reaper'
This only happens when I launch it this way and not if I launch it directly, any tips?

Have you tried using luxtorpeda instead of launching directly from the steam runtime? It is a compatibility tool which forces steam to use dhewm3 client natively. You will have to update manually though as iirc it is still on 1.5.2.
/path/to/dhewm3 is a placeholder in the documentation.
It means "path to your dhewm3 executable", which depends on where you've installed (or unpacked) it, like (on Linux) /home/dingsbumms/dhewm3/dhewm3 or /home/bummsdings/games/Doom3/dhewm3, for example
