  • FASTQC - pre-trimming
  • FASTQC - post-trimming
  • DADA2 QC (combined samples)

In addition (may be added later):

  • optional test read merging step to evaluate how well custom primers join. We have some prelim code to generate heat maps that will help with this.
  • Expected error profile. This might be something we could check the internals of DADA2 on, or optionally use vsearch for.
