Latest version of APatch has mods removed on reboot

Cross posting this issue in the APatch repo, It seems when using these modules, I and others run into a bug where after rebooting, apps are unmodded and the modules have an error stating "Needs reflash: 'app not installed'". I tested on my separate fork the solution described and it seems to work besides one error described in the issue above (using setenforce as described here).
