Ideally you could get the text from the input files of the master file when you run the word count on the top level file. Then use all the input files to count the words in the document.
Then each individual chapter could be counted if that .tex file is open so would be good in both cases.

Just sorting through open issues, this is a duplicate of #1 (although I like the idea of includes-counting being optional, certainly a must for this feature!)
