First I've noticed a problem with missing sounds here and there in some games. I then decided to run the SNES version of the 240p test suite, it has a sound test feature which confirmed that the left channel is completely mute. Center and right channel work fine.
Snes9x core version: 1.58 8cf410e
Edit: Same problem in version 1.59.2 8652f54

I really hope this can be fixed.
