Currently, if you add an existing folder to autosync, only new files are beeing uploaded. There should be an option to "force" an upload of the folder and all of its content.
Also this could be used to regularly backup your folder if this "forced" sync could be triggered via intent

GitMate.io thinks possibly related issues are #2812 (Add "upload existing"-option to autoupload), #1263 (AutoUpload: upload also subfolder), #1498 (Autoupload skips folders), #1444 (Autoupload configuration: allow to upload all files in selected folder now), and #622 (Autoupload "Remote folder" setup improvement).
