Right now, interfaces like navigation organization and element set reordering rely on drag and drop, which is troublesome for users who interact using only keyboards. Dragon Drop is one solution, but its nested list functionality is very limited, which is a problem for the navigation interface. This articles series on keyboard accessible drag and drop seems promising with being able to drag children between parent nodes. I'm not sure if the parent nodes are reorderble, and it also looks like a one-off project that isn't maintained anywhere.
