Experimenting with a SPARQL endpoint serving Wikidata schemas, I want to have the original ShexC text somehow embedded in the JSON/RDF to be able to get it back. What would be a better solution than simply put a rdfs:comment into the schema block?

interesting idea. I've got a ShExJ-to-ShExC converter which takes ShExJ which likes like it was written by a robot and converts it to ShExC written by an impressionist painter. I guess your goal is to not throw away the original string to have a less dadaist feel to your recoverable ShExC.
