Several of the command-line flags are described as deprecated in the --help listing, but don't provide any other feedback to people who may be using them that they are slated to be removed eventually.

Should be pretty easy to fix, but we should do this before the next release so that we can delete them for the following release. That way people will have a whole release cycle of getting warnings if they use the deprecated flags to know they'll need to change their scripts.
