Description of changes:
Cleans up some protected and Deprecated methods.
The changes remove 56 javadoc warnings during compilation of the project, as well as increasing coverage a bit (See #223).
This PR also moves to version 2.0.0-dev - as discussed in the previous PR - in order to prepare for the new version with these breaking changes
