@Takuto The problem was, if there were two alt alleles, A and B, (both most likely PCR slippage artifacts) and A had a higher tumor lod and higher normal lod, then M2 (not the filtering engine) could remove A leaving only B, which has less of the normal artifact signature. The solution is to emit both A and B, thereby allowing it to be filtered.
