Other CLI flags are using dash, so using `--additional-file-patterns` notation to keep it similar to others.
Doing some tidying now that we switched from RDoc to markdown.

Fixed instances of
additional file patternsto be consistent with its usage. When in CLI it should be using dash notation--additional-file-patternsand when done in configuration it should be in symbol notation:additional_file_patterns.Also replaced the
