Update to the latest 4.0 pre-release.

This should help perform some cleanups to some of the plugins and settings:

  • Update to the latest packages
  • Define some settings explicitly
  • Remove some unneeded settings configuration, or move to schema
  • Switch to settings based menus and toolbar items whenever possible
  • Address some UI elements from https://github.com/jupyterlab/retrolab/issues/260
  • Customize the file browser toolbar widgets
  • Check RTC still works -> postponing to later

This can be skipped for now, since it requires a fix upstream: jupyterlab/jupyterlab#12326
